The final Chapter 2 sequence starts with a ship holoterminal call and a meeting with Tol Braga on Tython. It leads into the Emperor's Fortress and then the escape mission An Unthinkable Alliance. Chapter 3 does not begin until you finish the escape and accept Anarchy.

Find the class mission: Open the Mission Log, track Descent and check the purple objective. Do not use a yellow planetary quest as a substitute.
Reach its correct area: Defender → Tython Jedi Council chamber → Emperor's Fortress. Check the full world map, taxi destinations and interior floor selector; the objective may be inside a separate story phase.
Complete the objective: Meet Master Tol Braga on Tython, then pursue the plan to reach the Emperor's Fortress. Follow the active class-story objective into the fortress sequence.
Finish the handoff: In the Emperor's Fortress, complete the story confrontation and accept An Unthinkable Alliance.
Stuck or uncertain? The fortress's defeat-enemies bonus objective is not required for chapter progression.

The main story index does not require exploration missions, Heroics or unrelated planetary quests.
